Mkvtoolnix does have a crop option iirc but from my testing with it most players ignore it Alternatively, most players have cropping options built in, but usually you have to re-do the cropping info every time you play the file In order to properly crop the video, you'd need to re-encode it, which mkvtoolnix cannot do
