I think there's actually a bug - or two Mkvtoolnix GUI doesn't detect the statistic tags written by ffmpeg as it would those written by itself But the cli should work nonetheless It's more of a cosmetic issue ffmpeg seems to duplicate already existing ones or something like that

MvkToolnix can't crop or reencode Why bother cropping 4 lines anyway? You can force the display width height and cropping in the format specific options for the video stream But not all players will respect that
